I have had both actually i still have the R4 right now. I sold it to some guy on ebay but he still hasn't come through. I found that the R4 was built a lot nicer then the E. However if noise is what you are concerned about then stick with the E because the R4 is unbeliveably LOUD!! The E-series is a pain in da butt. with the discs and all that 9 millionn bolts to change the discs.. My bike ran a whole lot better with the R4. The r4 is a lot smaller canister too and its polished aluminum looks sweet. I was just looking thrrough a catalog and they have so much stuff you can do with the E like changing the tips.. etc etc..i found the quality of the e series to be poor to be honest with you.

The E produces a few more HP while giving a tad bit more low end. Yes the disk are a pain, but once you get it tuned properly, you will never mess with them. I Would stay with the E vs. the R. You can polish the E to look like the R also. Yes the R is MUCH more noisy than the E.
I would suggest getting the E universal mount instead of a whole new rear pipeing assy. I think it comes with THe mounting hardware, packing, the canister, and the disks. You will just need to braket tig welded on. 150 bux vs. 260.... Things that make you go hmmmmm.
