I can't help you with the reverse over ride problem, but the switch that allows the quad to start in gear is located on the rear parking brake lever.
Unless you have adjusted that cable so tight that the lever never activates the switch, I don't see where you putting on new brake pads would have caused it not to work unless you bumped the switch loose form it connection at the lever.
Try taking all the slack out of the lever and see if it works then.
If it still doesn't work, unconnect the switch from the lever and connect the two terminals together with a paperclip and see if it cranks in any gear. If it does, you have a bad switch.
But I'm still leaning towards the notion that your brake lever is adjusted too much not allowing the lever to activate the switch.

In the front right wheel weel toward the bottom you will see the metal plate with two 10mm bolts. Behind that you will see the hydrolic mechanism for the rear brakes. It sounds like you might need to bleed the brakes or readjust the lever so that it makes full conyacy with the switch at the top. Good luck and let me know if that works.
