Problem solved thanks to mudmike and Lynn Edwards.for all the input.
Went back out to test the ignition coil primary today as Lynn suggested , everything tested good , so i thought about the intermittent spark. In the back of my mind , when i got it cranked at times , i was able to pump the start button," so to speak", and keep it running. While i was testing the coil, i decided to move over to the spark plug and put my eyes on the actual spark , that i was imagining i was keeping going by pressing the start button repeatedly. So with plug hooked to plug wire and plug grounded to the engine block , I pressed the starter button, pressing in and releasing quickly. I was able to see a consistant spark,although not as quick as what the ignition system should have produced, it was like the spark was coming half that fast. I had been thinking that i was completing a hot circuit somehow by pressing the start button. I had already performed the ground test at the black/white wire going into the cdi and with the switches all on i didnt show any continuity(so end of test)....then it dawned on me that what i thought was an intermittent hot, might actually be an intermittent ground. If that was the case it might change while engine was turning over or while pushing the start button. What to do, well i read on a few of these forums where if the ground test failed , that you could just let the kill wire hang loose at the cdi. Although the ground test was passed, i decided to unhook the kill wire and do a test with the starter button pressed and the engine turning.Grounded plug while testing and what do you know? We have pretty spark. So this ground did not show up until the starter circuit was engaged and any time the push button was released the ground would dissappear and you get fire.
So i hook my multimeter up to the black and white wire(i.e. kill wire at cdi,already hangin loose by this time) and began unpluggin connectors one by one and checking back to ground with meter....and when i unhooked the remote harness the continuity to ground went away...i read here you could leave it unhooked and use the kill switch on the left handle bar to turn off the engine. So put it back together and kids rode all afternoon. Only thing left (call me a procrastinater) gotta put an inline fuse back on the main hot to batt. line that is presently bipassed.

Wow. What a strange problem, and you got it fixed .

With the benefit of hindsight this now makes a lot of sense. Although there should not be any connection between the start button and the kill switch operation, both of these functions are driven via the remote module. The remote module can bypass the start button and start up the quad by remote, and the remote module also can kill spark via remote operation. These should be be independent of each other but there seems to have been a failure in your remote that kills spark unless you feed 12 volts back into the remote via the start button bypass connection.

Congratulations on figuring out this puzzler .
