They will if it's under warranty. If it's not under warranty, check with your dealer about waht can be done. You may get lucky.
I don't know about the backfiring. Both silencer problems I saw were caused by backfires right after start up with the engine cold. I just don't know the speciffics of WHY it happens.
It must not be a major concern though. Cannondale fixes problems as soon as they crop up. The first one I saw was last August. We got a shipment of 8 more Cannibal's last week and they have the same muffler.

I tried to pull start my old fx with a pick up truck on concreat one
time.I hade a dead battery.That sucker was backfiring like crazy.
It had so much compression I had to put it in 4th gear just to get the motor to turn over.1st/3rd gear the tires would just skid.It never did start.I had to recharge the batery.That silencer seamed to hold up.

you can't popstart an efi motor wiht a dead, or even partially discharged, battery as the fuel rail needs to pressurized and the computer needs to run diagnostics(depending on whether or not the efi system is maf or speed density) before the engine is even ready to start.
