My brother has a Polaris '99 400 and his father in law just bought a remaining Honda '00 400EX. In a drag, the Polaris takes him off the line by a long shot since the EX wheelie's so easy (could be riding experience), the EX can then keep up through midrange, but pulls away a little when it hits that last gear. Both are completely stock bikes. But when it comes to jumping - you can't beat the EX - I think it was built with motocross in mind. Of course - he'll sink when it's time to run through the creek.

I own a sport 400 which is the same as the scrabler 400. I work at a dealership where polaris quads are sold. I see all kinds of quads that come in and find that the only quads that are even worth riding to me is the polaris. I have seen the local races and find that the polaris would have the advantage by having an automatic transmission. I have watched all of the other riders as they try to find the right gears to get out of the corners the fastest. The scrambler would eliminate that right off of the bat. The other makes do have their pluses and the polaris has its minuses but so far the polaris would keep up with all of the others also. It is basically up to you what kind of riding that you would be doing.
