I'll guess that it won't restart until it has cooled down too.

Sounds like you need to check the compression.

Default Help!!What is my problem?

I have a 99 Scrambler 500 that sounds like a sililiar issue. It will run great for 5 - 10 minutes and then it starts to cough and choke. Won't restart for at least an hour after that. It is getting fuel and I did just clean the carb out.

My guess is electrical. Thoughts???

As Stendori said above, make sure you still have spark. The easiest way to check is get a known good (spare) plug. Run the bike until it acts up, pull the plug wire and connect it to the spare plug. Lay the plug against the engine and hit the starter button. If you get spark,,, chances are it's not electrical. Just to be certain that it's not the plug,,, you could throw the spare in once it cools off.

i'm going to ask you to try some thing . pull the gas line hose off the the carb and and run your gas in to a seperet contener ,does the flow change or stop ? if it does remove the gas cap ,does that help the flow of gas ?
