Still think it could be carb, water from the tank can cause these symptoms. You clean the carb out, it runs OK, leave for a few hours and all the tiny droplets that have got through the filter sink to the lowest point in the carb to form a drop the size of a grain of rice, this is enough to block the main jet.
Anyway, if you are certain that the fault is electrical, here is the sequence, try the bike between each stage to see if the fault has gone. Check charging circuit by putting a voltmeter across the battery, should be rising and between 12 and 14.5v with engine running. Fit a new plug. Remove and dry coil /HT lead assembly by keeping in a warm dry place overnight. Check wiring for faults at CDI. Now we get expensive, new coil, new CDI, new signal generator.

Brought it to my local Yamaha dealership today I'll post back up once it's repaired and let y'all know what hell was going on with this thing

Dealership ended up cleaning and re-tuning the carb. (again) about 3 turns out on the pilot jet for me because im literally at sea level) Also I put some tighter wider clamps around the boot. The main cause of the bogging believe it or not was not enough restriction in the air-box. Air filter needed to be oiled heavily aka engine was getting to much air. Also personally just installed a 105 main running like a beast again.

So PAPA you were pretty much right on thanks for the help.

It's still beyond me why the BRAND NEW zoom zoom carb wont work. I set the pilot to the same as the mikuni. But whatever I just resell it on ebay.
